Deputy chair Andrea Hinwood was elevated to acting chairman after Dr Cox's departure in May, with Waste Management Board chair to assume the acting role from today until Dr Vogel's instalment on November 5.
Having signed a 5-year contract, Dr Vogel has served as the inaugural chair and chief executive of the South Australian EPA since 2002, having worked in a senior capacity in the WA public service since 1995.
The news comes two weeks after EPA staff told WA Business News the authority had experienced difficulties in recruiting and retaining staff.
EPA spokesman Charlie Maling said the agency experienced high turnover, but had been given additional financial resources by the government so that it could recruit more staff.
"The problem is getting the people and then retaining them," Mr Maling told WA Business News.

Environment Minister David Templeman today announced the appointment of Dr Paul Vogel as the new chairman of the Environmental Protection Authority.
"I am extremely pleased we were able to secure someone of Dr Vogel's calibre to head up this important body," Mr Templeman said.
"We are experiencing unprecedented growth in Western Australia and never before has the EPA had such a crucial role to play.
"Dr Vogel has vast experience in environmental issues and will bring a fresh perspective to this challenging role."
In 2002, Dr Vogel became the inaugural chief executive and chairman of the South Australian Environment Protection Authority.
From 2001-02, he worked as the Director of Environmental Policy for the Western Australian Department of Premier and Cabinet and from 1995-2001, he was the Director of Environmental Systems for the then WA Department of Environmental Protection.
"The Carpenter Government is committed to preserving our unique environment while promoting safe, sustainable industry and I am sure Dr Vogel will provide strong leadership and independent advice as we strive to maintain that fine balance," the Minister said.
Mr Templeman thanked Deputy Chair Dr Andrea Hinwood, who acted as chair after the departure of Dr Wally Cox in May and Mr Barry Carbon, who will sit as interim chair for three months from today until November 4.
The EPA board comprises the chair, deputy chair and members Mr Denis Glennon, Ms Joan Payne and Dr Chris Whitaker.
Dr Vogel will begin his five-year term on November 5.
